Fandi Ahmad's side were hoping to end their three-match losing streak in the league.
Faris Ramli opened accounts for the Lions with a brilliant solo effort in the 37th minute.
Zulfahmi Arifin doubled the lead when he converted a magnificent free-kick four minutes later (41st minute).
But Johor's Argentine import, Jorge Diaz, pulled one back to make it 2-1 going into the break.
In the second half, a dubious handball by Afiq Yunos (54th minute) saw Johor awarded a penalty.
Luciano Figueroa duly converted to level the score at 2-2.
And Diaz put his side ahead with his second goal for the night, giving Johor a 3-2 win.
