The centre of the quake, which struck at 11.23 am (0223 GMT), was about 85 kilometres (53 miles) northwest of North Maluku province's provincial capital Ternate, an official at the agency said.
The quake was felt in Ternate, but there were no immediate reports of damages or injuries. The US Geological Survey measured the quake at 5.1.
A tsunami warning was not issued for the tremor, which struck at a depth of 21 kilometres.
An official at the agency said that a 5.5-magnitude quake hit about 30 kilometres away some 30 minutes earlier.
